The ship was taken from another faction There was crew onboard while editing the ship Probably both things occured on my old ship and after a few hours of testing I finally said goodbye and sold the corrupt ship and bought a fresh, new one from the vendor. But the problem still exists. I am kinda mad at this game to be honest right now.

Reload the last save. Switch to another ship and make it home ship. Then modify the ship you wish to. Make the modified ship home ship again.
